Post I am so confused as to how this all works!! 
I can't seem to find any valuable information here. I basically want to set up an ecommerce site and my hot gave me the option of using Agora or Paypal. Well Paypal wants to charge me $20 per month plus 2.9% interest on all purchases. I look on this site and I don't see anything of the sort. Is this just the software for the shopping cart but does not do payment processing? Would I still have to go through PayPal? I am so very confused and hopefully someone can clear the air for me!

AgoraCart is a shopping cart system, you would still need a payment processor.
Processing payments is not free, no matter what you do. The only way not to have top pay a fee to process payments is to only accept check. Payment processing fees are all part of doing business.
However, not all payment processors charge the same fees.

Yea, better to check with few processors to get an idea, I would suggest to use agora instead of paypal, few processor list the compatible cart like this, chronopay.com/en/about/partners/shopping_carts, check with few processors that can help you to set up your cart in reasonable fees and provide you payment gateways/merchant account depending on your need.

i don't know anything about the paypal shoppingcart system. but it sounds like they charge you a fee for the use of the shopping cart then charge you for the transaction. you can use agoracart for the shoppingcart solution and use paypal as the merchant service. there is no charge for using agoracart so the only fees will be the transaction fee charged by paypal.
