There is no v5.0 anymore... So the upgrader doesn't work correctly.
You [probably have a mix of v4 & v5 files which are NOT compatible.
The current version is v5.2.
Conversion from v4.x to v5.2 is only done manually by adjusting the old template files to incorporate the new features of v5.2.

The first problem I see is with your store URL's, they are breaking the "2 dot rule" and need to follow the following format:
http://www.yourdomainname.com/wholesale/agora.cgi
The www. at the beginning satisfies the 2 dot rule.

My suggestion would be one of 2 things.
1. Install a fresh v5.2 store using the FTP5.cgi installer file and work from there, learning your way around the store's files and new manager.

2. Hire someone to troubleshoot your issue and complete the upgrade for you...

Your data should still be there.
Since it can be quite involved, typical upgrade from v4 to v5.2 (or current) costs $120.00.

This may be a dumb question.... but...
I downloaded, via ftp, the entire site before I attempted to upgrade. The upgrade didn't work.. So now I'm wondering if I were to re-upload my site, would it revert back to the working version 4 install?

If not, is there any documentation in reverting back to a previous version?

There is no reverting documentation...
It kinda an all or nothing kinda thing.
Re-uploading the old files to the server may cause corruption if not downloaded/uploaded in the correct mode.

There are 2 file transfer protocols, ASCII (plain text) & binary (images, compressed files).
