from old shop to new agora shop: searchengine?

Post from old shop to new agora shop: searchengine? 
My brother has a old shop on his server with a productsdatabase and a index.html ( homepage)

I made a new shop for him with the Agora shoppingcart and it has also a database , but no index.htm?, but agora.cgi

The old shop is placed in the root ( public_html dir) : www.zerospec.com/index.htm

The new shop( agorashoppingcart) is placed now : www. zerospec.com/store/agora.cgi

So the new shop is not anymore in the root dir of the server and made a redirect ( permanent) : www.zerospec.com/index.htm => www.zerospec.com/store/agora.cgi

So all links are correct working, but the searchengine don't find the new shop not anymore !
When i use ZeroSpec now as searchstring in e.g Google than nothing happening anymore

With the old shop there were many links in Google to find SO I THINK THAT THE NEW SHOP MUST BE PLACED IN THE ROOT AND THE OLD SHOP MUST BE REMOVED THERE

Q: what do you think of this ? is it possible to restore the searchengine result from the old shop to the new shop by placing the new shop in the root dir? and get rid off the redirect


Constructing the new shop on this way was necessary , because the old shop must be accesible for the customers

But now the searchengine ranking is nothing for the new shop so i must a soon as possible get th enew shop in the root

Well if i let teh old shop be in the root and chance the name of the index.htm in oldshop-index.htm than the search engine will ignore the old index.htm

On this way it is easy to use the old shop temporarely when neccessary

The next problem how to get the new shop in the root=> i unzip the agoracgi.tgz winzip file on teh server , but now again the agora shoppingcart is placed in a dir "store"

I don,t want this so how to get the files in the root without a dir store?

Post agora.cgi not necessary in root of site 
Well some thinking and give the search engineGoogle some more time to find this site and chance some info for the searchengines on the homepage

When i now enter ZeroSpec or zerospec or Zerospec (it is not case sensitive?) in Google it comes up with the home page of the site

www.zerospec.com/store/agora.cgi


Well finished with this shop : many thanks to moderator Bonny and moderator Dan with their expertise and the support i got from them !

all finished, huh? that's what you think! hahaha
well, personally i wouldn't rely on search engines finding all the products behind the agora.cgi? address string. i would, if i were you use your brother's old pages outside of the store sub-directory and add links to the products in the store from those pages. i would also make a sitemap of all the static pages. then make a robots.txt and keep the search engines out of the store. all information they need will now be in static pages they can index. there would be no good reason for the search engines to be in your store at all. furthermore, anyone following a link from the search engines will have readily available links into the store that they can follow for purchases.
