How can I change the background color (white) of the cart to a color that fits my site.

I would suggest upgrading to Agora 5.0. It has better control on these things through the CSS Editor.

However, for 4.x, you will need to sert up the color in the Store Layout settings of the manager and on every other .html page you use with the cart, you will need to edit the body tag of that file directly.

No, you wouldn't. Grab the upgrader file from the "download" page.
Upload the unzipped .cgi file, in ASCII mode to the same location as the current 'agora.cgi' file.
Then, point your browser to the upgrader's .cgi file in your browser.
